You may have the option selected for displays to have separate spaces (requires logging out to apply a change). I think it's in the control panel under "Spaces" or "Mission Control" or wherever the options for Spaces are set.

A cool thing to do is open a zoom window and hit '[' to flip it, and have a mirrored preview at all times.
I love this feature but I agree about it being confusing when you're in full-screen mode.
