Oh... well, I put TVPaint into fullscreen mode, then took it out of fullscreen, and now it appears to open on my primary monitor properly each time I open TVPaint.

Doh! I just figured it out. Apparently my anti-virus software (Bit Defender) was blocking it without notifying me. I added TVPaint to the list of trusted applications and now I can save wherever I jolly well please.
