This message comes up when I save my file:
This file won't be fully useable on TVPaint Animation from version 11.0.0 to 11.0.2. If you decide to save it anyway, please make sure that TVPaint is updated to its last version (>=11.0.3) on the machine the file needs to be opened.

Is it okay to click "Save it (and don't ask again)? Or is a warning that I am doing something wrong?

Well, it's just as the message says, if you don't ever intend to load it in an older version, just go ahead.
There was a bug in 11.0.0 to 11.0.2 that prevented these versions from loading some files.
