The cursor arrow will do that if you have the cursor size set to larger than what Apple deems as "Normal" size in System Preferences > Accessibility > Display.
Here is the cursor set to Normal size:
Here it is set about half-way between Normal size and Large size:
Here is TVPaint tooltip with cursor set half-way between Normal and Large size (left) compared to Normal size (right) -
With the larger cursor size it partially obscures the tooltip, but at normal size it does not obscure the tooltip.
It happens in Photoshop, too. Here is Photoshop tooltip with the cursor set to half-way between Normal and Large size (left) compared to Normal size (right) -

Sorry, forgot to mention that it's Windows. But I guess the problem is the same. But this doesn't solve the issue - I need this big cursor, because my screen is too Hi Res, I can barely see the cursor if it's too small. It has to be solved somehow otherwise - like for example leaving space before the tooltip starts, or having it open in another direction from the mouse...

It seems to be an issue in every application. If the cursor arrow is set to the larger size , then it will partially obscure the tool tip pop-up.
Here is Autodesk Sketchbook , with the larger cursor on the left , normal size cursor on the right. Of the various applications I use , Sketchbook has the tool tip positioned the furthest away from the tool's button , but the larger cursor still partially obscures the tool tip. My old Cintiq 21UX is not very high-res ... 1600 x 1200 resolution , so that is why I never noticed it before , because I always keep my cursor set to the normal size.

Ouch, ok, got it.
So it's probably a system-wide problem... I just got a new Mobile Studio Pro 16" and the screen is pretty hi-res, and I like to have a bigger cursor...
anyway, it's something to think about in the future...
