I understand the need to condense menus but I think deleting layers is common enough
for some people to notice it becoming a little bit of a nuisance..
Already I think it is kind of unique quirk of TVPaint to have users press a red confirm button to delete a layer in the first place but now there is an extra step.
So far I am enjoying the update otherwise!

I tend to agree. I also understand the logic behind trying to condense the menus as much as possible , but I would prefer the Delete > Confirm to go back to the way it was in 11.5.3.
Less clicks to perform a function is always good.
However, what I do is assign a keyboard shortcut to the Delete Layer command from the Handy Custom Panel.

i use "cut-layer" instead of "delete layer" as a workaround.

That red "confirm" dates back to when the popup-menus appeared under the mouse pointer, instead of to the right of it like now.
It was then too easy with a tablet to "flash" the menu and releasing immediately the stylus to... delete a layer without noticing it immediately to undo the mistake.
So... I think it doesn't make sense anymore, although in its time it saved many animators from going crazy :)
