I am using TVPaint 9.5.18 which has finally got a nice little Peg Holes Recognition feature (Window > Peg Hole Stabilisation). I found it very simple to use and quite efficient. BUT...
I made an experimental short-film : 4 minutes fully paper animated in one single sequence : let's say about 2800 drawings. Ok, it took me a couple of days full time to scan them all. Done. I use the black tape trick to have the peg holes very black on the scan. Now, i am using the Peg Holes Recognition feature in TVPaint. I already figured out that my computer is not powerful enough to process that large amount of frame in one go. So i am doing "only" 500 at a time. And still, TvPaint crashed a fair amount of times.
Beside these crashes, it works fine most of the time. But 2 things :
1 : It is not so precise, even after processing, the peg holes are still moving a little (see thos video http://vimeo.com/21112173).
2 : Some of the frames here and there get completely crazy for no apparent reason. Usually they end up scaled up (about 15 or 20 %), rotated, and really misplaced (see pic below) compare to the rest.
After fighting quite a bit with this feature, i understood that my 2 problems tend to be solved by reducing at maximum the recognition area = red rectangles which appear by pressing the first button (see picture below - sorry for the french version of the software).

BTW, if your animation is still shaking (even after using the peg holes registration), you can re-apply it, in order to stabilize your animation definitively.
